If i bought an auto sc for my manual car and everything physically bolts on and works fine, would i need a differnt EBC or is it just wired differntly?

Same EBC ... different wiring ... different EGR tube.

Alex got it, you ground an additional lead on the auto(I actually forget which one you ground the two leads)
