I have heard many stories that you need to break in a supercharger for the first 1000 miles. Is this true? and what are you experiences

I don't think there is a break in period for S/C.
Bolt it on and ride it

Dealer told me to use a lot of WOT, supposedly to re-train the ECU.. Your milage may vary. Power output does get better over time.

I don't think you need a break-in period. When I first bought mine, I was told that the ECU needed time to adapt to it. To me, it seemed like boost was available from day one. It does seem as if the boost increases a little after you've had the supercharger on for awhile. Bottom line; you don't need to baby it after installation.
