Supercharger when new and the car has less than say 100 miles or having an engine that is broken in at say 10,000-20,000 miles?

Wait for the factory break in period aka after 1000k miles. Then install the s/c. Then with the S/C installed, drive it lightly for the first 500 miles...then have your fun.
